What problems are you experiencing?

First problem is a random cmd prompt window keeps popping up every x hours and it just has an underscore running around the prompt, kinda.

Second problem is that IE can't load any webpages.

The MBam thing didn't work.
And the other logs I needed, could only be done in IE.

Are you sure you didn't get an Mbam log with malwarebytes anti-malware?

It looks like it's working in your hjt log.

Check in the start menu under all programs>Malwarebytes' Anti-Malware>logs> for a text file created when you ran the mbam scan. The log file should be labled log_date.txt except "DATE" is actually the date of the scan, in numbers.

To run a successfull mbam scan, completely unplug from the internet, disable, or completely uninstal any other anti-virus application, then run the mbam application... When the scan is completed, it asks you to do something per the instructions in the help sticky, click on and have it fix the issues, then you should get a notepad window that pops up, showing the results of the MBAM scan/fix.

Also, your hjt log shows that you have symantec AND trendmicro installed and running at the same time.

It's not a bad idea to use more than one anti-virus application to scan for baddies. But it's recommended that you do not have more than ONE installed and running as other applications of this type may conflict with one or another..

Please choose which one you'd like to keep installed, then uninstall the other one/s.

I don't have any recommendations regarding the random CMD prompt.

As for the internet explorer thing. Once you get one of your antivirus/security applications uninstalled, if you are still using a 3rd party firewall, check that the windows security center firewall is OFF.
Control panel; security :firewall "OFF", if it is on, turn it off, restart the machine, then check if you can connect to any web pages.

We may need to see an Installed applications list. Keep at it..
