Try running a full scan with Spyware Terminator (ST) and when it's done
click the unknown software tab and add every application you recognize to
the Known/Safe software category (right click for a menu to move to a
different category). That should help. If it's not enough you can disable
the HIPS functionality of ST which is largely responsible for pop-ups. You
will still have the real-time malware filtering.
