As I said, we really didn't see anything bad in the logs.
But you can run HJT again and fix the following unnecessary items, they aren't bad just clutter, by placing a checkmark next to each;

Once you have placed the checkmarks then click the FIX button. Exit HJT.
Sounds like maybe you need a good clean up too. Do a manual search on the computer for any remainder of the files and programs you downloaded as there may be bits and pieces remaining. Go to Start, Search, Files and Folders and be certain that look in hidden files and folders is checked. Type the name of each individual progam and file you have downloaded and do a search. Delete anything found. Then run CCleaner, default scan only and remove everything found.
Next I would recommend a defrag since you have downloaded and then removed some programs and files things may have gotten "spread around" and need to be lined back up. I would suggest that you do this in SAFE MODE. Now of course this still will take awhile with your large hard drive but SAFE MODE will speed the process somewhat.
You state that IE and Firefox take about two minutes to start up. This is not normal. Couple of things here I would like you to try, which maybe will help the slow Windows running also.
Check to be certain that you are not running two firewalls. I see you are running Zone Alarm, make certain you are not also running the built in Windows Firewall. Only one firewall should be running at any time on a computer. If only one is, which would be Zone Alarm, then turn off Zone Alarm and turn on the Windows Firewall and see if that speeds anything.
Another thing; You are running several programs in the background, ALL the time, some of which I am not familiar with, as part of this experiment, turn them off.
The one I know about is Dishkeeper Light, turn it off.

Advanced Registry Doctor. This is totally unnecessary. I would never recommend having a program like this running all the time. I am not saying it is a bad program, I am not familiar with it. I am saying automatic registry repair is not a good idea. I would suggest turning off the automatic start.
Turn both of these off. Also turn of the background monitor of Ewido.
None of the above programs are required for the running of the computer and could be the reason for the slow downs.
Also;
Disable third party extensions. With IE open, go to Tools > Options > Advanced. Uncheck "Third party extensions". Click Ok. Reboot the computer
Reset IE settings. Go to Tools > Internet Options > Programs. Click on "Reset Web Settings" button. Go to Advanced tab and click "Restore Defaults" button. Go to Security tab and move the bar to Medium or Default. Click OK. Close all browsers.
Do the same for Firefox.
Run things awhile with ALL of the programs I noted TURNED TOTALLY OFF and see if there is a difference.
